Sometime when I bend my fingers up with the middle joint bent to crack the middle joint, the back of my hand pops. It doesn't even seem to be a joint. Does anyone know how this might work?

Sorry no, but i can make like the centre of the top of my hand click sometimes and when it does it like pops up. It sounds similar to what you have.
